There is no other way, in my opinion, to get motes of mana, air, water, and shadow than to use the mote extractor. All you do is fly around and look for them, no fighting mobs, no sitting to eat and drink to recoup mana/health, no bandaging, no arrows to use, etc, etc. They are just there free for the taking. When I run low on any of these I take 15-20 minutes to run the route for a particular type and I come away with 3-5 primals.
Sure it takes a little time to figure out these routes but once you do you are golden. I use cartographer which allows you to mark locations on the map, everytime I find and harvest a cloud I mark the map.
If you search on wowhead for the different cloud names there are people who have made maps (see the comments) that show you where they spawn.
Windy Cloud(air), Swamp Gas(water), Arcane Vortex(mana),
Felmist(shadow)
