I think you're onto something.

The 25 man badge situation would be easily resolved by just adding a fourth level of badges. If 10 mans have Badges of Virtue, Champion and Pinnacle, 25 mans will have Champion, Pinnacle and Dominance. That way, guilds in 25-man Naxx will be trading in badges for gear that the 10 mans can't get until they're raiding Ulduar.
