Always at least have some cheap green-quality gems in, even if it's something that you have an on-farm dungeon that drops an upgrade.

If your upgrade drops from a progression dungeon, you should blue-gem your pieces. With the huge influx of gold available from dailies, you shouldn't have a problem grabbing nice gems.
