My rough rule of thumb is, gem one level of rarity below the rarity of your gear. That is, put uncommon (green) gems in rare (blue) items and rare gems in epic (purple) items.
You're unlikely to think about using epic gems, but for the benefit of discussion with others, I put them in badge gear and anything I pick up in SSC or above. Basically, if I'm not going to be getting an upgrade anytime soon, I bring my gear to the maximum level possible.
As for enchants, there are some pretty cheap ones that can help you a lot. Unfortunately I don't know much about rogue enchants, but in general, if it takes 10 primals or large numbers of shards, wait for an epic. If it takes just dust or planars, or one or two shards, put it on. Get at least honored with the aldors and scryers and do your cheaper shoulder enchant for sure.
