About SW Harbor: On the PTR, one of the NPCs "building" the new area actually says that they are working on a "new road" to SW harbor. That's fairly indicative that the harbor has always been there, just inaccessible to players for whatever reason.

Also, speaking of which, after the First War when Stormwind was razed by the invading Horde, the surviving humans lead by Anduin Lothar fled the city on boats, heading up to Southshore.
With this in mind, there MUSt have been some form of Harbor nearby, and considering there isn't, it would only make sense for one to be near/in the city in the first place. Perhaps not as big as it will be now or as majestic, SINCE the First War, Stormwind has been rebuilt. It would make sense for them to take time in rebuilding and fixing the place.

Killing Arthas may cause the undead to "go wild" but I highly doubt that wild and crazy uncontrolled undead are as dangerous as undead with design and cunning as they have with Arthas at their lead.

Furthermore, if Stormwind isn't accessible by sea, then VanCleef is in for a pretty big surprise if he ever finishes that giant ship he plans to assault SW with! The Defias descended from the group that rebuilt most of SW. I somehow doubt they'd be planning a sea assault if they didn't remember building a harbor.
