Rogues with axes would be quite scary. Imagine a rogue popping out of stealth and going mental with two blunt axes. Not a pretty sight...
Ingame I am sure the decision was just about balance and game mechanics. Maces suit rogues a lot more and swords and daggers even more so.

If I remember correctly, the position of the blade on axes actually makes it so that your blows will be less precise (maces counterbalancing this by simply increasing the contact surface). Also, with and axe you can't stab, or pummel, your enemy, it requires your to "chop" into you enemy, which is in all honestly, not really rogue-ish.
