I think I missed something along the way. Why should I be running AV for faction cities rep?

I think it was meant as the means to get the Alterac Valley specific mount?

You get Horde/Alliance rep for turning in stuff (armor scraps, flesh, medals, etc.).

If you loot the blood, flesh, etc, off of NPCs and other factions bodies, you can then turn them into the NPCs in your base to help bolster your teams armor, summon extra NPCs, etcWhen turning these in they give a 75 (apx) rep for Ogrimarr and 19 (apx) for Undercity/Thunder Bluff, etcIf you dont mind defending/collecting, its an easy way to grind rep with the main factions.
The repeatable quests in AV (turning in Storm Crystals and Frostwolf Hides) give you a tiny amount of city faction rep. If your AV match lasts long enough, and you loot and turn them in before the match ends (they are deleted from inventory after the match ends) you can get a good amount of rep (several hundred).A better way to grind city faction rep is to do lowbie quests, starting with the starting areas and moving up through the early zones. I can't say this with 100% accuracy, but my experience has been that the easier a zone is, the more rep it will give (Elywnn Forest seems to give more rep than Redridge which gives more rep than Duskwood). I'm currently 2k rep away from exalted with gnomer which will make me exalted with all the city factions.
