Instead of effectively wiping out such achievements as the game progresses, why not require that you accomplish them with everyone in the raid wearing items no higher than ilevel appropriate to that raid?
You can't wear ulduar gear to get a boost through Naxx and so forth.
That way casual guilds who are progressing at a slower pace can still get a chance to earn it, but will do so more or less on the same playing field as the uber-guilds did, just a bit later.
That way it is still more about skill, without also being so much about available time.

This doesn't work.
Kel'thuzad drops loot of the same ilvl as Ulduar bosses (213 on 10-man and 226 on 25-man).
Otherwise it would actually be quite an elegant solution.
