Your server may be outnumbered by the alliance during Wintergrasp because it's possible that either the alliance have lots of lower lvls there as well or not as many horde participate in the fight.

For BGs on the other hand isn't your server alone. When on the armory you can usually look yourself up and it will show what server you're on and what "battlegroup" your server is with. Other servers with the same battlegroup join the same queues as yourself for the BGs and do them together as well.
