"Vanilla" is just a term people often use to refer to something unmodified, not added to, basic etc. I guess since vanilla can be used as a flavor base and then you add stuff to it. Like, in this analogy WoW was vanilla flavored, then became TBC flavored and now Wrath flavored, but there's still that vanilla base.
