I think you've kind of hit a nail on the head here of one of Blizzard's failings with the expansion pack(And we can probably throw some of BC into this complaint, too. ZA specifically). Yes, there's wonderful lore, wonderful, wonderful lore. But there's seemingly no motivation for my character to do any of this.
Anyone who's read Night of the Dragon can tell you why we need to go into the Obsidian Sanctum and kill Sartharion. But, as far as I can tell, my night elf druid and hunter were not hanging around Krasus and Veressa and Rhonin when they were destroying Grim Batol's inhabitants. So to them, why? Why go in there and kill these black(and twilight) dragons? They don't know anything. Even Naxxramas is kind of bad off. I mean sure, it should be stopped, but a freaking quest to go in there from someone at Wintergarde seems obvious. They have a guy walking around telling you about all the bosses in there, why can't he give you a quest to go there and kill them?
I think Malygos is done exceptionally well. You're told throughout Borean/Dragonblight about the Nexus War. You almost forget it until you kill Saphirron, find something on him, bring it to Krasus, "HEY! This is what we've needed! Now we can finally kill Maly! Go! Kill him!"
I'm glad Ulduar has the Algalon quests, but where's my quest to actually go there? I wasn't in the room with Jaina, Rhonin, Thrall, and Wrynn. I'd like Rhonin to tell me, "if you value your life, go to Ulduar, and talk to the dwarves there." Get a quest to break the siege area, then when Brann appears, have him give you a quest to kill Yogg-Saron, or something along those lines.
I'm not asking for rewards, I'm asking for story. Most of the lore in this game is told through the quests, so why is the most lore-significant parts of this game, the places where you actually fight the heroes whose names you remember from previous Warcraft source material(games, books, etc.), not?
All of BC had wonderful quest progression throughout all its raids, save two. Even vanilla had some truly epic quest series through some of its raids(Onyxia, anyone?). But, WotLK... doesn't.
To elaborate on somethings I said. I said two raids in BC failed in quest progression for lore. Sunwell Plateau is one. BUT, the lore here is fueled by things said from Tempest Keep and Magister's Terrace, and, well.. Quel'Danas in general. I don't need a quest to go there, because by that point my character knows what Kael'Thas is trying to do, and should probably stop it(And this really is my main point - my character has no real reason to go into OS or Ulduar, she wasn't there for any of the plot points that fuel this). The other one is Zul'Aman. You have a quest to go there, yes. Your quest: YOU'RE A LOOT WHORE.
Also, the battlegrounds fail at this. Why am I fighting for EotS? Why am I fighting for SotA? And why am I fighting for WG? And why do I care about VoA after I've won WG?

You fight in Wintergrasp so that your faction and not the others can take or wrest control of what's presumably a mega Titan artifact to keep it from the other faction.
Once you've won your battle of course you've got to open the vault as normal follow through on your victory. (BTW if you take the time to look about the relic room, you'll see a log book that Achavon apparantly left there where he's been counting up all of the battles so far as well as his own commentary)
