My guild (The Bane - Shadow Council) sought out a guild to run 25man content with before Ulduar. The guild that answered our "ad" on the server forums (Killswitch) turned out to be a great bunch of people and as a team we cleared Naxx25 and have been working our way through Ulduar.
I think the key to a successful raiding alliance was that up front we made sure to say that we weren't looking to merge with anyone who allied with us for raiding purposes. This ensured that there has never been a cloud of "we are going to merge" hanging over any run.
Second, we have made our loot distribution as equal as possible. We do 1 main spec, 1 tier piece & unlimited off spec per run. We also set 1 healer per guild for Val'anyr pieces and swap distribution back and forth between them. Runed Orbs go to the guilds evenly too.
TL;DR - We aren't looking to merge, even loot distribution & Killswitch are a great guild to ally with!
