Even though I dont PvP, I think a PvP world boss would make sense, a 25man level horde Elite at crossroads for instance.
You keep the world boss functionality, if it drops PvP loot you wont get as many PvE guilds racing to kill it.
Interference from other players restricted to members of the opposite faction, which would make sense, and make it more fun.
When Crossroads or [Insert - alliance area that gets raided as much as x-roads is - here] alerts spam, less likely for it to just be a random level 60 having a stab at a guard or two.

This makes a little more sense as a new BG: some shiny thing is behind a door and in front of that door is a black dragon; Alliance and Horde must take down the dragon then each other to get the shiny. It is instanced to prevent ganking and with BG-PVP actually being something something useful to do (and not to quick-level as) with items that they are saying would matter, it could be the idea of a World Boss without the terrible actuality they seem to be.
