Those PUGs made it possible for your guild to down bosses and see loot drop. Without those PUGs, the raid would not have been possible for you, leading to no loot for anyone. They have as much right to a shot at loot as your guild.
Don't want PUGS getting loot? DON'T INVITE PUGS. Expand your ranks so you don't have to PUG out slots.
But trust me on this -- if you do invite PUGS and treat them poorly, word will spread and it'll be even harder to recruit people to fill your raids.
Treat your PUGs well and you may even see them join your guild, or send friends your way. My own guild is small but we've gotten a lot of members who were formerly PUGS who liked our guild's attitude and fairness.
