If the "profit spread" of the blue or yellow gem is only marginally higher than that for the cardinal ruby, it still probably makes sense to make the cardinal ruby if you are a transmute specialist. If you get the extra proc, you want extra of the most expensive gem.
Barring exceptionaly unusual market conditions, never transmute a green, purple or orange gem. Although the honor price is the same, these can be purchase with half the amount of triumph emblems.

The raw cardinal ruby may sell for less but once I cut it on my JC nothing sells like a runed or bold ruby.

@L You're lucky- on my servers, cut reds after raid nights sometimes go for 110g, about 5 less than the uncuts sell for.
