I would reset skada at the beginning of an instance, set it to Total (not Current Fight) and look at it at the end of the instance. I think by default Recount counts until you reset.

Either way, I assume he means as an average overall in the instances you are running, not on aoe trashpacks (which usually will make your dps look artificially high) or the dummy (which most people target the boss one which is a raid boss and not a heroic or instance boss) which may be artificially low. This will also include bosses (which are single target and a level above mobs) and other situations (fear, spell reflect, etc.) that don't belong in either category.

Then again, I hate assumptions. This is just "what I would do".
