Yea, I don't really think it's a good guy/bad guy type situation. Both the Alliance and the Horde have people who only want peace and prosperity (Thrall and Jaina) the bad (First Onyxia, now Samuelson right in the King's court, and the Grimtotem's failed coup on Thunder Bluff) and the violently stupid (King Varian and Garrosh).
I honestly think Blizz was trying to strike a balance on both sides, in that as you play either side, you 99% of the time follow the good path against evil, such as both sides fighting against the Lich King.
If you really think the Alliance are the good guys, you need to read more of the lore. Same goes for the Horde.
