It's always been the goal of the Zandalari to renew the troll empire, it's just that until now, they haven't gone about trying to unite the tribes, so the Horde and Alliance was able to work with them.
With the Zandalari uniting the Gurubashi and Amani, it's obviously going to put them at odds with the Horde and Alliance, enemies of the Gurubashi and Amani.
As for the frequent use of trolls as enemies, its because the troll empire once covered pretty much the entire world, and there are about as many different races and tribes of trolls as there are races in either the Horde or Alliance.
Granted, it would be nice to see some trolls acting as allies instead of enemies. Apart from the Revantusk Tribe, the Darkspear really have very few other troll friends.
