I love these kinds of myteries, in my free time I fly around to look for hidden stuff in the mountains now that we can fly. Three things I have noted in my travels that makes me interested.
1. Western Tirisfal Glades, mainly who killed that poor fishermen?
2.Western Dun Morogh, south in between the dwarf starter area and gnome is a mountain ridge with an abandoned mech crawler. The silithus cave too was renamed to The Mountain Den.
3. In Winterspring on the eastern edge is a little dwarven chair, Who's was it?

If anyone has any interesting places they found go ahead and reply I would love to get a list full of neat eye candy.
Still looking for my buddy, Zalashji, makes me sad that alot of the stuff that was eye candy before flying can't be see anymore or left out story lines, i.e. Black riders of Deadwind pass, which I believe the crypts could have been tier base of operations at one point.

I forgotten a fourth place, north of ferlales is Lake Dumont, all the npcs there seemed to be named after developers, making it Developers Ilse. And south of the Steam Fields is an abandoned camp. Hinterlands has a troll alter at it border with Eastern Plaguelands.

Before Dalaran moved, it was under a magical shield. This dome was solid, you could not see or walk thru it.
If you go to Hillsbrad now, you see where it was. Imagine that, only solid.
There was one ruined tower which poked thru the shield. If you walked up to the dome at this tower, and Blinked thru as a Mage, you got thru.
There was nothing inside, of course. The ground was blank dirt. But it was neat being inside, and no one could get in but other Mages. You could walk out thru the shield.

There is a lake in Northern Ferelas called Lake Dumont you have to fly to, but in the center there is a small island with a burning gaurd tower and many NPCs that have a lot of Blizz employee names. Oh! And cats, there's a lot of cats there too!
Up in northwestern Mulgore there is an area called Stonetalon Pass that is full of prarie dogs, rabbits, and rats that, every few minutes or so, morph and turn large, gain weapons (and a few some armor) and attack the critters of other races around them.
At the Dustwind Dig in Badlands, just around the corner toward the new digsite/small quest area, there is a place called The Badlands Crypt, which has a few skeletons lying around, and a skeleton warrior sitting in a throne similar to Conan.
Almost everybody knows about it already, but there's a small island floating above Skysong Lake in Nagrand (near the Earthen Ring.... ring) with a small tree and apples lying around it. Oh, and not to mention the skeleton warrior against the tree with an axe through his face :P
In Blade's Edge Mountains south of Mok'Nathal Village there is a small cliffside area called Trogma's Claim where, every few minutes, a small event will happen where an ogre (who is being mind controlled by Arakkoa) will refuse to mine, have a small battle of the wills, and eventually get mind controlled off the side of the cliff to his unfortunate death....
Between Hellfire Peninsula and Netherstorm there is a large-ish purple rock that... oddly enough, has a boat on it! The anchor is hanging into nothingness and there is nothing onboard but a lonly skeleton. There arent any signifigant bodies of water such as an ocean that would require such a large ship in Outland, so it bugs the question, where did it come from?
Another odd place exists in Netherstorm, floating on a rock with four large purple crystals southeast of Area 52, that has nothing but the crystals and a tombstone that says "NUVA" on it. Nothing about it. Just NUVA, and thats it.
Up in the mountains between Zangarmarsh and Nagrand, between Laughing Skull Ruins and Falfren Village, you will find a small daycare center! A troll woman named Challe owns this small area that has a dog house with meat inside, a sandbox that has a large spine sticking out of it, a box of fireworks, and a few barrels of gunpowder, and next to the baby carousel there is a boiling couldron. Great place for your children, eh?!

That's funny, because I was just up in Tirisfal Glades yesterday (I'm Alliance; I never really visit northern EK unless I have to), doing some exploration post-Cata because I was bored. I saw the lake, and the poor fisherman who had a bad day. Also, If you dive into the lake, there is a crashed Alliance plane with a Gnome skeleton. Furthermore, if you fly around the woods by the lake, there is a clearing with a curiously large circle of blue glowing mushrooms, with a bare dirt patch in the center, and fog lingering above. Weird...

*puts tinfoil hat on* Reason for not mentioning the circle was I wished for more people to be surprise but here is my theory. It was theorized that when the exile highborne first landed on Eastern Kingdom some start going insane. Now we have forsaken leaving citing the Banshee Queen increasing insanity i.e. Argent Apothecary Judkins, seems to me this might be a site of an old god. Now to dive deeper into it, they puzzle box of yogg-saron has a lot of interesting quotes mostly dealing with the ocean and alluding to something in the maelstrom but other quote talk about dark woods, watchful rocks, and a goat with many eyes.
1. "The silent, sleeping, staring houses in the backwoods always dream... It would be merciful to tear them down..." Could allude to the Forsaken current desire to clear Sliverpine and the woods around it of life.
2. "There is a little lamb lost in dark woods... "- Could allude to Lilian Voss, or Sylvanas, or even maybe Koltira or Thassarian.
3. "All places, all things have souls... All souls can be devoured... "- I have a theory that Sylvanas has the remains of the Frostmourne and that is how she has the Val'kyr under her sway. It being broken could also be the reason why only humans are able to be brought back as undead.
4. "Look around... They will all betray you... Flee screaming into the black forest..." Worgen's current condition in the region and Ivar's retreat, and Godfrey's Betrayel.
5. "The void sucks at your soul. It is content to feast slowly..." When Sylvanas comes back she talks about nothingness she encountered.
6. "The tortured spirits of your ancestors cling to you, screaming in silence. Apparently they are quite numerous." So many dead in the lands of Lordaeron, can't think that they aren't influencing something in there. Plus Sylvanas constant regret of failing to save her homeland and prevent the many betrayals her people have suffered.
7. "The giant rook watches from the dead trees. Nothing breathes beneath his shadow." THIS is what talks about the Western Tirisfal Glades. It is a giant rocky area that has the eerie sense of more going on.
8. "Beneath the shadow of the darkened spire, there is no light, no mercy, only void, and the chaos within." Undercity anyone?

Phort, the stone is actually spelling "NOVA".
It's a gravestone for Nova, the main character in StarCraft: Ghost. The game was indefinitely postponed, and will likely never come out. So they put a gravestone in for her since the game would never be released.
She does make an appearance in StarCraft 2, tho. This was years after that headstone was put in.

The ship you mentioned in Netherstorm / HFP, I've flown over and explored before using that bit of the Nether as a highway between the two zones.
It exists there because if you remember, Outland is what's left of Draenor, which was once a whole planet, now only one large chunk remains, what we know as Outland (this is very easy to see if you zoom in on any of the maps on NPC tables inside cities, that show both Azeroth and Outland, especially the map on the table in front of the dark portal).
Hellfire Peninsula got its name because it used to border an ocean at about the place where the Dark Portal was located on Draenor's side of the portal. There are some other ships, etc, in a few other strange places, around the outskirts of that zone if you know where to fly.

I didn't mention it and i wanted to mention the broken dock in the run down town north of the ship. I believe that is where it came from.

It's maybe less of a mystery place and more if an interesting nook, but in Duskwood, behind the Mistmantle Manor, there's a path leading up to a small graveyard. Every now and then, there's a rare spawn there. A ghost who is kneeling near the graves. I always thought that spot was kind of neat.
