When LFD first appeared something in heroics died for our guild and Cata didn't fix it.
In my guild, there was a strong interdependency necessary for our daily heroics. We rarely PuG'ed because of the logistics rather than the difficulty. LFD fixed the logistics and severed the dependency. As a result, everyone's game-play shifted away from a uniform play schedule required to meet the dependency into a "hop on" - "do heroic" -"log" independent one -- a nice change in some regards, though it doesn't help the social aspect of the guilds.
With Cata, the dependency is back but because of difficulty and not logistics. The players don't want to switch back to a unified play schedule. So, it makes guild heroics near impossible as a guild. Everyone is catch as catch can. Those still trying to stay independent are suffering the wait or foregoing heroics altogether.
I think you are correct in an assessment that the playing field doesn't match LFD.
