In my opinion, the only way to do it is to make the RTS tell the story of WoW up to dat in RTS form. So basically you'd tell the story Molten core, Zul'Gurub, Blackwing lair, Black temple, Karazhan, Naxxarmas, Etc. from a larger point of view. I don't know how that would work out in practise, but knowing blizzard, it would be somewhere between quite good to super awesome.
