There is no technical issues for this.
You can do rated BGs on same faction versus modes (alliance vs alliance) which is done by simple buff called http://www.wowhead.com/spell=81748 or "horde" if horde side. You could just zone in and get that buff in there. Since they are doing stuff with party system I dont think it would take huge effort to implement from something huge like blizzard.

Only limitation is that they would have to link low level dungeon quests with factions, which can be done very easily (and I believe they already have) or just say "group with friends, but no quests for now"
