However much changes in the allegiances in the Alliance and Horde might make sense from a story/plot/lore perspective, I would say that it's pretty unlikely from a gameplay/effort perspective.

Recent unexpected changes lead me to never say never when it comes to the changes Blizzard is willing to make to WoW. But the amount of work that Blizzard would have to do in the game to change racial allegiances is simply staggering. And an incredible QQ they'd have to deal with would be mind-boggling.

So, no.... don't expect races to change factions, however much the story might suggest it. The design effort to story payoff ratio just isn't good enough for Blizzard to invest in a change that drastic.
