I don't know about a 10k difference but i'm fairly certain that recount starts calculating dps when you first attack as opposed to skada which calculates from when you first enter combat. These numbers, however, should be fairly similar if you start dps'ing right away (don't pull threat from being too hasty though :P). Regardless, your damage done on any particular fight should be the same and if damage matters this should be what you're looking at.
