I think being hit by Hour of Twlight in LFR should put a 10% dps reduction on the DPS. Hit them in the only place it hurts and make them accountable for beating the enrage timer.

You're right, the people who are generally penalised are the healers, and a lot of players have the expectation that the stupid will be healed through and no effort is required on their part.
