What's the best way to earn JP? Is it quicker to run Heroics? Or should I do BG's and exchange honor for justice? I still have some heirlooms to get!

If you're a DPS class, I would highly recommend scenarios. The queue times are way shorter for DPS, they don't take as long, and if all you're after is points, you'll pick up Justice Points in the reward you get when you complete the scenario. If you're a healer or a tank, it may be faster to do heroics, just by virtue of a pretty short queue time.

Not to my knowledge -- there were no patch notes indicating those zones had been altered in any way. I believe they're relatively easy to solo these days, however.

The next section for Horde unlocks at roughly 5k/6k into friendly reputation. Unlike the previous rep grinds, the story elements seem to be scattered at random throughout the grind. To be perfectly honest, I think it's pretty cool that it isn't just when you gain another level of reputation, I like the random!

They don't appear to be anywhere in game currently. Please keep in mind that it was never stated we were "supposed to get them," they were just datamined material that didn't make it to live.

Well, there are seven named Titans ... if you include Sargeras. If you don't include Sargeras, that leaves six -- but there's one more that died fighting an Old God way back in Azeroth's history. We just don't know its name.

Chew on that for a bit.

Bumbling my way through Mogu'shan Vaults (first ever LFR), I was surprised to find troll raid bosses. Do we know anything about these particular trolls, what they are doing in there, and why we wouldn't find just Mogu bosses in a Mogu raid?

Those are the Zandalar. You first encounter them while leveling in Kun Lai Summit -- I'd recommend completing the zone if you haven't. The Zandalar were actually allies of the mogu once upon a time, but they lost contact at some point, presumably when the Mogu Empire was taken down by the pandaren. However, the Zandalar don't really have a home to speak of, their attempts at rebuilding their empire in patch 4.1 were a total bust, and Pandaria is once again accessible ... so why not open up negotiations with their allies of old?

In short, bad voodoo.

That's actually not a crazy idea at all. The thing is, Thrall and Varian tried to have a peace summit in the Warcraft comics series. And they were getting along really well, and actually making progress towards some sort of arrangement when Varian got word that Stormwind was under attack by Scourge -- this was between Burning Crusade and Wrath of the Lich King.

And then Garona showed up and that kind of ruined everything. See, Garona's the orc that killed Varian's father. And by "kill Varian's father" I mean "ripped out King Llane's heart in front of Varian when he was just a kid and subsequently left him with horrible, indelible memories of his father's demise that will never be erased." Garona immediately opened an attack on Varian and Anduin, and Varian assumed it was Thrall's doing -- which it wasn't, Garona was actually brainwashed by the Twilight Cult and performing the task they sent her to do like a robot.

Regardless, Garona was captured, Varian wanted to kill her, Thrall wouldn't let him, neither would Jaina, Garrosh opened his big dumb mouth and everything spun completely out of control. This is a small part of why Varian was so angry with the Horde in Wrath. He was just beginning to accept the idea that they could be allies when the blatant reminder of why he should never, ever ally with an orc sauntered in and ruined the whole thing.

Could Thrall and Varian get along? Absolutely, but it would require Varian coming to terms with the fact that not all orcs are like Garona, or Garrosh, or any of the other bloodthirsty barbarians that destroyed Stormwind during the First War. And I don't know if he's capable of going that far just yet.
