That's how they did SC3, and I personally loved it. Some folks complained of balance issues for the other fight styles, which is fair... but there's no reason to assume the same fate for any custom styles introduced in this game.

Did they change up anything else? Like the music, maybe? New levels? Anything?

I actually think it's just a default response actresses (or in this case, a model) use to describe a character when they really don't know anything about them.

I liked it quite a bit, especially the levelling system. I hated the art style / character design, though.

I think players are more willing to accept such ridiculousness when they're the ones doing it versus seeing it in a cutscene.
I felt like a bad ass taking out all those Rays.

There's degrees of plausibility, for sure. As a fan, I tend to overlook the parts of the games I don't like (especially the Bee Guy...) and just enjoy the parts that I do.
But I think the thing that bothers me the most with this game is the idea that it's action. I don't really like action games. I liked MGS for the stealth gameplay.
I think I'm more upset by the blatant racism displayed about western developers. He's proven his design chops to me, and if he says the design sucked, then I believe him. Doesn't matter how hard you work if you can't get it done. He's probably taking a lot of heat for this as well, considering he was supposed to keep the project on track.
