Make it so it doesn't only require massive guild questing and achievements, but also concerted profession effort. Let blacksmiths make the hull using recipes that are unlocked through quests and achievements. Similarly engineers make the engines, alchemists supply fuel and get other things for other professions (wards, interior, all kinds of stuff).
As for functionality, give it an innkeeper, guildbank, portal to faction capitol, guild rep vendors perhaps even guild quests. Oh, and let the it be able to dock at some set locations, near capitols and raids for instance.
